configure.ac: call AM_MKINSTALLDIRS to substitute @MKINSTALLDIRS@

MKINSTALLDIRS is obsolete and doesn't get automatically called.

Force call AM_MKINSTALLDIRS() macro to substitute every @MKINSTALLDIRS@
occurence in *.in files.
